* AOD works as-is with sound streaming over the network as required.   But if you wish to download all the sound files in one go (265MB), you can do so through Settings.
  Download will required a WiFi connection.
  It could take a couple of hours -depending on your connection.
  We recommend plugging in to a power source.
  The download will continue in the background (for 10mins max) and will pick up where it left off if it stops for any reason, but we strongly recommend that you leave your device unused while the download is running. Maybe when you go to bed.

AOD never at any point would delete or clear out your Bookmarks - either you accidentally deleted the app yourself or iTunes failed in a restore.
Installs and upgrades are handled by iTunes and iOS -not the app.
There are also three methods of backing up your Bookmarks.

If you have problem please email support.

As for downloading the sounds. The dialog appears because you have put the app into the background before it has finished and the 10 minute time limit has expired.
You need to keep the app in the foreground until it is finished -as it says in the instructions above.
There is a bug in Apple's progress bar, but will add one in the next version. But you only need to download the sounds once....
